If it is partially confirmed ticket, it does not make difference whether it is counter or eticket. Cancellation procedures do differ for these two types, but treatment of WL passengers is same. They can board only if TTE agrees, other passengers cooperate or there are seats available after the journey starts.
Eticket gets auto cancelled only if it is fully waitlisted.
