After reading your reply, I can guess that you're trying to propose condition of Mr Prabhu as our ex-PM who might have had his hands tight in some way and didnot have any control despite being the supreme leader.
And do you really think that any kind of effective marketing would have got flexi fare some success? The biggest asset for people today is "TIME". I can still expect success of bullet trains despite high prices because of less travel time and effective marketing can help easily in that. Mr. Prabhu might be unlucky to be made the captain of a sinking ship but then to endure and bear the things that will just 'accelerate' the sinking, is in a way his fault as well. The pathbreaking reforms that was expected from Mr Prabhu under leadership of Mr Modi didnot just involve showy things like declaration of world class station complexes and remote area connectivity but also essential reforms in the internal structure.
There is still time left in his current tenure. And there is no crisis of good policymakers and decision takers in the country. The internal personnel reform is highly required from Apex level to lowest levels just in the lines of how Mr PM shuffles his cabinet. Nor, no matter how good Mr Prabhu's intentions are and how much his commintment is, to change the Railways, all we will get is a time being media publicity of some good "initiative" while the main framework of the "ship" keeps on getting weaker making it more vulnerable to sink in coming time.

Remaining silent on some issues is definitely his mazboori, except the fare and the train debacle, every thing had been v.good. He is not a supreme leader like ex-PM, there is a constitutional boss called PM over him. More over he has his limitations that he was not a MP and given the charge of IR based on his past performance as a minister in previous govt.
Ex PM is an extreme case who was rubber stamp on almost all issues. Comparing RM with ex.PM just on a couple of issues, ignoring the plethora of good jobs done by him is not fair. No human in this world is perfect, even the Gods are said to commit errors on rare occasions!!

What I like most about the RM is his intentions are right i.e. to improve IR, he is honest (very rare quality today), and steps taken so far had been by and large very good except the fare debacle which is a consequence of populist and bad (for IR) policies of ex-RMs.
At least RM is trying his best to improve the IR, how much he can succeed in bringing much needed change in the work culture of IR, only time will tell.
There is no shortcut to improve IR which had been politically and bureaucratically mauled for several decades. RM can only initiate steps for improvement and pursue them vigorously. Even then the work culture at all levels of IR does not improve in long run, not much can be achieved even with these good steps.

Well debate on the comparison will deviate the topic. Meanwhile, its not just fare and train debacle but he has failed in many aspects. Punctuality is a major concern. e.g. everyone here knows about NCR or condition of NFR trains that are just used as hype during inauguration and then later, forgotten. Grievance address is for name sake in many case. Not being able to control people under him nicely, fare and train issues are main categories that are easily exhaustive into many subcategories. There have been a lot of leaders who have had good visions, good intentions and failed miserably. But as a citizen, performance matter more than intentions. Since, he is the leader of the segment, it will be his failure and insult.

Due to much large number of trains, the tracks are getting super saturated thereby badly affecting the punctuality. To alleviate them RM is going full throttle on the DFC and multipling in spite of funds crunch, the results will take some time. Totally disregarding the expert recommendations and advise of IR bureaucrats, all the previous populist RMs from East India in last 25 years have introduced a large number of trains on the NDLS-CNB-ALD-MGS-HWH line which primarily served their states without emphasizing on capacity augmentation. Problems of punctuality is increasing year after year especially during winter season when poor visibility of signals force slowing down/ cancellation of trains.

is why shrewed politicians kill the hen during their regime and share many "golden eggs" with citizens and become popular and win elections. The incumbent politician faces the wrath of not giving eggs to public, as who killed the hen matter less and just getting the eggs matter more.
As long citizens shall continue to think that way, the shrewed politicians shall make merry by playing the populist games of subsidy, corruption and inefficient governance, for their vested interests, instead of working hard for the development of nation. As long as pampering public remains top priority for the govt/politicians rather than the national interests, our country can not think of competing with or raising its level to that of China, but shall have to remain contended by comparing it with Pakistan. China could increase its railway network in last couple of decades because, they don't bow before public by being ready to give many times the cost of land to the land owners and getting permission of 80% of the landowners which our vote bank greedy politicians do.
