indore is not terminal anymore since BG goes beyond indore towards rau/mhow.

Can you please tell me why is Naini called a junction even after it falls under Allahabad ? Are these two controlled differently ?
Yes, most probably Naini has it's own signalling room. ALD is a very congested station, so it is quite possible that the signalling systems are not centralized there.
It is not a rule that all suburban stations have to be controlled from the main city. It is up to the railways to decide how to distribute the load.
