If flight arrives at 12.25 p.m., is there sufficient time to reach Secunderabad station to board this train, considering it a Monday afternoon. Also what is the best and fastest way to commute from the airport to Secunderabad station?

and try boarding at LPI than SC
As airport to LPI hardly takes 40 mins to 1Hr through Outer Ring Road

Normally its fine as you have 3 hrs gap. But better get in at LPI as you will around 4 hrs gap.
There are AC buses which takes 275 rs to Lingampally busstop and again you have to take bus or Auto to station is one way. If you take Cab to LPI it will cost 700-800 rs from Airport.

Book a cab from Airpot to Ligampally station directly....it wont take more than 1 hour ...even if you start at 1:30 ..you should be able to reach LPI by 3:30 PM max where as the SC-UBL arrived at 4PM at LPI..
1 hour max on outer ring road from airport to gachibowli. Gachibowli-LPI takes 20 mins. So, you will have free time.
