This is the only train (At least I observed) which doesn't honour the coach preference. If I book from Kurnool to Bangalore in sleeper coach (general booking) I will get S5 similarly in B2 in AC3 tier. Is there any way to change the preference?

No,but you can enter coach id (S1,S2,B1,B2,A1,A2,etcetra) while booking online
