This train has cancelled but PNR is not getting cancelled what should i do now??
If train is Cancelled, your ticket will definitely get cancelled by IRCTC server, in a day or two. You will get full refund after deducting clerkage.

No clerkage is deducted in case of cancellation of train I think so
In normal train cancellation case,. IRCTC server cancels ticket automatically. So as per the rules, this cancellation results in refund after a fixed clerkage deduction of 60/- (Irrespective of WL/RAC/CNF status). Although it should not happen.
No full refund is granted in case of train cancellation no deduction of clerkage
