NDL-DMM given very slow TT. Why SCR train in its own zone getting this kind of TT ?

SWR did not allow an early morning arrival at YPR, so this has a slow TT in some stretches to arrive at YPR late morning. Also, there are quite a few crossings on this single track section for this train.

Why dont they start late at Machipatnam it self ? How many crossing are there ?

Your first question is best answered by SCR only :)
As far as crossings are concerned, there are crossings by SBC-KCG, MS-KCG, KSK, SBC Raj, Venkatadri and OT by Venkatadri and Padmavati. And usually more priority is given to KSK, Raj and Venkatadri during these crossings/OTs. And until recently Pagidirai was only crossing point available between GY and Pendekallu, so slack was provided to make up for time lost in waiting for crossings.

Its slow in between DHNE - GY. Till DHNE it runs well. Slack is provided near DMM as it is zone change. This train should atleast use its old arrival time of 9:15 am when it used to share with GR. Now GR is back but it still use 9:45 am.
