For example I always prefer Upper Berth, Side Upper Berth. But most of the times I get middle especially in AC 3 tier. Middle berth in AC 3 tier is worst if traveling alone. It may be due to less number of quota from my station.

Can certainly ask but can't guarantee you will get it.. It depends on availability and quota provisions if its under general quota more chances of getting it..
The booking algorithm gives a set of berths numbers. He has to allot in those berths. The set of berths numbers will depend on the station from and station to, age, availability at that point of time.
