Plz try out and inform in this forum any other reason, if any.
First of all, do you agree that there are two quotas running for booking the tickets from Pune for Bhopal - one quota - General one and another one - PQ ? Yes, you will agree since you got tickets under both these quotas. Now the question arises about how these operate. It operates as per earlier replies. First Genral quota - specific for Bhopal is used and after that is over, the next in priority is...

You cannot book all berths from Pune to Bhopal, because this is given from 2 quotas: (1) RS quota (2) PQ. But the end to end GN quota is still there which is used for Pune-JAT passengers.
There are other PNRs also on thsis forum, which have multiple passengers booked from different quota; either RS+PQ or RL+PQ or GN+PQ. In most cases, PQ is additionally used to book ticket from any station to any station, apart from RS/RL/GN quotas.
Same things are replied in my earlier reply postings. One after another in order of its operatvie instructions, the seats under quotas are one by one booked and at a time, it may so happen that you get bookings under two different quotas - meaning only that RL-GN quota is exhaused and hence PQ quota is used.
