Its Frieght trains from Kakinada and vizag who makes this section busy.. travel once in this section you will know it.

We have Krishnapatnam at Nellore and Chennai too has big port in BZA-GDR sector. I feel there some other issue

It's not just about the traffic really. Nature of both routes makes the real difference.
BZA-GDR is Automatic Signalling Section -with less SRs & bottlenecks like RJY - so it's generally much faster & has higher capacity.
Even Freight is much faster btw BZA-GDR due to this.
