There are frequent Kadamba and private buses available from main enterence aswell as from Second enterence (towards Aquem side) from 06:30 to 20:00 there after no public transport to Madgaon City. During night you can opt for pilot bike service or Rickshaw which are available from both the sides (charges more). However pre paid 24X7 taxi services is available at main entrance. Retiring rooms are also available at station which can be booked well in advance through Konkan Railway website. Nearby station you will get many hotels..

Never saw any buses on main entrance side.
Not morning time or not even at evening time. If you could post some pictures of the same when you visit madgaon station next time will be very very beneficial.
Last time due to No buses , i had to walk nearly 1 km on road to Main entrance side from Panaji main market area.
