While doing a PNR status check on indianrail.gov.in, a message is posted stating that "Pending amount due to fare increase Rs. xyz" Is this amount automatically debited for e-ticket bookings?

The pending amount will be collected by TTE on-board the train...I guess your class could be 1A/2A...
The TTE will give receipt for the fare collected also don't forget to ask for it...
class is 2A. and this means that we need to pay onboard?! auto-debit was generally expected in such online systems....
May be you have booked the ticket before budget hence after hike of fares for 1A/2A classes diff fare will be collected on-board..online payment is not possible as of now...
