1 did you have a continuation ticket or two separate tickets?
2 you missed the second train due to late running of first train. so did you present the ticket to station master stating this cause? or did you state the reason to station master that you did not travel because the train was delayed by more than 3 hours?

now there are 3 scenarios~
scenario I~train running more than 3 hrs late
as per rules, if a passenger wishes not to undertake a journey due to late running of train by more than 3 hours he is entitled for full refund of fare. this is applicable for all class, all trains, all quota of tickets. it need not be that train should leave origin 3 hrs late. even enroute delays are counted but the station from where ticket is booked, train should be 3 hrs late. this is to be couter certified by station master of the said station. the procedure is enquiry clerk who has the records issues you a slip or writes the actual train departure time on your application for refund. this is verified,certified and stamped by station master.
scenario~II~now if you miss the second train due to late running of 1st/onward train in case of onward journey tkt you will be refunded the fare paid minus the fare of journey covered.
scenario~III~the third scenario where you have missed the train due to your fault is permissible for 50% refund if presented to prs within prescribed time limits.
