When TN-MYS Exp was with SR it had RSA with Pearl City Express.
Now Pearl City Express having RSA with Kaniyakumari SF.
As per the document 16021/22 Kaveri Express seems to be in RSA with Pearl City with PM Maintenance at MAS.
Malgudi Exp seems to be SR train.

The new numbers for Kaveri express is 6021/22 i.e. the rakes belong to Chennai Central. So after maintenance at basin bridge yard, the rakes would be sent to MS to depart as Pearl City express.
Or least case, Kaveri would be moved to Egmore instead of Central.

There are following possibilities:
1) Either Kaveri Express would be moved to Egmore with change in Number to 6121/22.
2) Pearl City would start from Central and then via Egmore.(Most special trains to southern districts do that).
3) As I mentioned earlier, after maintenance at BBQ, the rakes would be sent to MS.
