There are multiple sources of fuel for running diesel engines that are commonly used in vehicles and locomotives. Most of the diesel that is used is obtained from petroleum and is basically a non-renewable source of energy. However, liquid fuels can be extracted from vegetable oils and animal fat, that can be used in diesel engines with little modification to the engine. These fuels extracted from plants are popularly called bio-fuels, or in this case bio-diesel.

Also heard that the plant used is 'Jatropa' for producing this bio-fuel.
Yes, Jatropa is the usual source. But Bio-diesel can be extracted from a lot of other sources also. Like waste vegetable oil, animal fat from abattoirs etc. These alternate methods however, are yet to be industrialized to supply on a scale required for the railways.
